Open emulator > Controller Config > Set buttons as desire I then redownloaded both 0.9.8 AND 0.9.9 and neither of them worked with the controller. The odd thing was, it worked fine with 0.9.8, but due to issues I was having involving save paths and whatnot, I ended up deleting it entirely.
